The College is organised in three main sections at the Brighton Campus.

• Junior School (McMillan House) : Early Learning Centre to Year 4
• Middle School : Years 5 to 9
• Upper School : Years 10 to 12 (students choose to study for the International Baccalaureate Diploma (IB) or the Victorian Certificate of Education (VCE). In 1982 St Leonard's was the first independent school in Australia to offer the IB.

The Cornish Campus is organised into :

• Early Years : Early Learning Centre (3 yr olds) to Year 4
• Middle Years : Years 5 to 8
• Later Years : Years 9 to 10 after which students undertake the Victorian Certificate of Education or the International Baccalaureate Diploma at the Brighton Campus.

Camp Ibis : Banksia Peninsula on the Gippsland Lakes

Used throughout the year as a school camp by Years 5 to 8.
